In the manga shinji knew it was toji all along because toji told shinji himself that he was the fourth child. I think that it made the battle more dramatic since shinji knowing it was toji. And also Toji died in the manga, he didnt survive

A very emotional episode. I think they have used the eva 03 and toji as a pilot for a reason, they know that this will happen (i mean Shinji's father).
